Your car will be absolutely fine with roof racks. The recommend minimum distance for the racks are 700mm apart.
Just make sure to tie your kayak front and rear. It's alot safer and puts less stress on the racks.

Hi, have you thought of having a boat cover custom made for it? I dont think it would expensive. I might do one for one of my kayaks. You will get a set of whispbar rod racks that will fit your vehicle for under $500 and will take both your kayaks. Just give your local Canoe&Kayak and the roof rack centre a call and they will look after you.

I'm using a Lowrance Elite 5 HDI on my reload/GT pod and leaves lots of room for starports.

It has a full sized cockpit large front hatch and takes the chill pod so not half pie by any means and...

My racks are spaced 1200 apart and work fine with the kayak 4.5m long placed on its side and upside down.
If your kayak is secured properly with front and rear tie downs you shouldn't have a problem.
My car carries two reloads and a roof box most of the time and had no issues.
